CViT Description

CViT, short for Chromosome Viewing Tool is designed as a Perl application that can be used to quickly generate PNG images that show features on a variety of maps or on genomic sequences. It is intentionally simple and non-interactive, although it is possible to wrap CViT inside, for example, interactive web pages. The input consists of one or more data files in GFF3 format. The data must contain records describing one or more "chromosomes" (which could represent a linkage group, psuedomolecule, BAC, contig, any sort of contiguous stretch of DNA, or even a protein structure). These "chromosomes" are the backbone that the features are placed on. CViT will display any contiguous coordinate system, including base-pairs, centiMorgans (genetic maps) and centiMcClintoks (cytogenetic maps). The coordinates may run forward (smallest to largest) or backward (largest to smalles). The output consists of a PNG image of the chromosome(s) and features, a legend image, and a list of feature coordinates.
